Seams the way to do it under Linux is with
CompuPic

it has a red eye feature and is free for non-commerical use. However the
batch mode feature looks like it costs a little extra.
You could always use PerlMagic (a Perl Interface to ImageMagick) to read
in images, manipulate them and then spit them back out. Find an area that
has a high % of red and replace it with the surounding colour. Could be
easier said than done.
I could not find anything on the Gimp having a filter or ScriptFu,
otherwise you could just script it. This would be your best bet though.
Let us all know how you go or if you need any help coding something up.
